Why can battleship can take caps but subs cant ?

Subs generally aren't equipped with artillery and personnel to damage land targets. The marines do this. In this sense, subs are like transports, carrying the units that actually take and hold the city.

Like brianwl well explained: battleship = water tank / subs = stealth transport with attack support
